L'estuaire de la Seine a été fortement aménagé : réduction de la zone intertidale à moins de 30 km2, chenalisation du fleuve de Poses à la mer, forte compartimentalisation de l'édifice biologique qui est diversifié en habitats mais pauvre en espèces. Des contrastes sont observés entre des zones où la faune est très abondante (vasière intertidale nord ; plancton de la partie salée de l'estuaire) et des zones presque azoïque (benthos de l'estuaire fluvial). Il existe des paradoxes d'une part, entre l'extrême abondance des premiers maillons de la chaîne trophique et le fait que ceux-ci soient soumis à des apports en contaminants et, d'autre part, entre l'abondance des proies disponibles et la pauvreté de l'ichtyofaune. La gestion globale de l'estuaire impose des mesures permettant le maintien de la fonctionnalité actuelle de cet estuaire d'intérêt européen pour les oiseaux et assurant la restauration des grands poissons migrateurs.
